I was thinking if the aliens could have small underground labs hidden somewhere. These would not be real alien bases, but they would be in random battlescape scenarios.

You could find one from, for example, a desert mission, where a small alien craft would have been landed and you could find some rare equipment from there or some other goodies. It would not cost you anything if you would not find the secret lab from the mission, and it would not show in radar or anything, but if you find one, well, that's you lucky day =)

Actually, a more believable scenario in my mind would be that a scout lands, and stays down for a longer than usual time, leaves, and then if you patrol nearby the landing site you will detect the research base. It would have a very small staffing and would have to be on a normal map, but it would have stairs leading to a lower area with advanced detection gear, and you would have the goal of either destroying the gear or sterilizing the area. Just how to make it hard enough to make it worth destroying instead of sterilizing... i can only think of maybe turrets or something

What about being able to sterilize it and claim it to Xcorps? then you can use the detection equipment without their knowledge. or dismantle it at a later time if the aliens start getting suspicious.
