edit : I was wrong, I thought you were talking about turrets firing while fighting the aliens inside the base

What I'd rather see is the evacuating Skyrangers and interceptors having to run the gauntlett of the Alien battleship. I can't see the aliens just sitting there and letting you evac your scientists unhindered. Trying to evac while under fire could be potentially disastrous.

I mean, in that game, your job was to block and destroy with your own defenses all the incomming missiles. I'd imagine the input devices would be gamepads, keyboard movement keys (space or something to fire), mouse, or joystick. With something like the mouse or gamepad here, I was thinking of something different for the alternate fire...
While your intercepting projectiles and returning fire whenever UFOs peak into and out of range, the alternate fire button can trigger the launch of a ship of yours at a time that's trying to evac the battle area (you can alt fire in quick succession if you want to make a quick run of all your ships, or take a more cautious spread out approach to their departures).
The alt fire only works for as many instances as you have ships that have to leave from that location. You can defend the ships with your turret weapons, blazing a trail for their escape, but once they've left, they can't be called back in this mode (the game effectively controls them on predefined (or seemingly random) flight paths as they leave.
Anyway, just a thought I had in favor of a mini-game.

We can use the same principle for when we attack .We can have an escort of ships and a big ship to land ,but since we are not that advanced in tech we can't lunch the landing pods ,but we just try and land the big ship ,not before we blow up some of the bases defense .
