This is a bug with land missions. The Triton hull becomes, well let's just say you don't want a Sonic Pulser to be detonated anywhere near the Triton when you've got your guys in it.

 

Funnily enough, it still flies home afterwards.

 

I think the bit of game code that handles explosions may throw in slightly different behaviours for land and sea missions. At least, explosives seem more powerful on land, but that may just be against terrain. Underwater, the explosives don't even dent your troop transport. On land, it'll blow most of it to smithereens. There are some parts that don't get affected by the explosion (like the panels on the walls of ship maps, which tend to hover in the air).

 

If you were talking about the holes in the Triton that let aliens in nearby iron towers or in the upper levels of the train station shoot right down into the Triton - well the map designers unfortunately left a lot of gaps in collision maps. Good excuse not to stay in the Triton for to long when you're at a port terror mission or the island resort when you're right near the large hotel.
