Multi ship missions and landing scouts

I just detected a small scout on a harvest mission. It landed.
I'd like to raid a larger ship for elerium as the supply ships for the base have so far been a no-show this month.

I can't find the page in http://www.ufopaedia.org that talk about the multi-ship missions (if somebody wants to give me a link), so I'm going to ask here.

If I assault that small scout on the ground, will it stop the sequence?
Should I let the small scout go so that I can hopefully get another, larger ship to deal with?

This is all about strategy, to commandeer resources from the aliens. It's only a floater scout and I've got power armor and plasma rifles, so I'm pretty confident about taking on even a battleship.
I want those larger ships to come and land so I can confiscate their elerium.

So, which missions should I shoot down the small scouts and which should I let them go?
I imagine I should always shoot down"alien infiltration" missions and "alien retaliation" missions unless I want to fight one (which I might accept for floaters as it can be fun at times), but which ones break the sequence and which ones should I let go?
Does it make any difference if I hit the scout on the ground with a skyranger or the air with a firestorm or lightning?
