I went off to a terror mission without getting anything else (dumb idea) but sonic cannons on a new game. So, right now I have a save with the 2 last deep ones cornered in the terror mission waiting to die. Is it possible to 'choke' them with the dust from explosions? Since that is the only thing available to me at the moment as far as stunning goes.

Using the smoke is possible I think, but will take a long time and they'd have to keep still :) Perhaps you can pick up a few sonic pistols on the battlefield and injure them to speed up the smoking process? (hoping you won't outright kill them, someone with the numbers might calculate the odds for that)

Smoke only creates stun in X-COM soldiers, not aliens so you are out of luck in that respect. Low power weapons tend to stun aliens more than killing them, so that approach may be better. ;)

A way to find out if and how much smoke affects aliens would be to MC read or control them
