1. Is it better to capture a live alien (with no alien containment facility) or to kill them?
2. Is it better to capture a live alien (with an alien containment facility) or to kill them? (suppose i already have the hyperwave/psi researches)
3. Can capturing too many aliens cause that bug where the leader doesn't appear for research? Like if I capture 13 aliens in a single mission while already having 5 live inside the facility with a leader among them?

I don't think it matters if you have a containment or otherwise - I imagine the game stuffs the aliens in containment after the score is calculated and updated.

According to the notes gathered on the wiki, the higher score for capturing an alien is only for the first instance of that rank/race combination. Further captures will earn a lower score than a kill.

not only score that counts in xcom!

dead alien still gives you money, 20K for each corpse
so is your 20 points more score worth it?

compare it with points you got for destroying very small ufo ( see ufopaedia.org )
not to mention shooting down larger ufos

as for alien containment, its the alien rank that counts
currently I have
7 sectoid engineers
6 floater engineers
4 muton soldiers
2 sectoid leaders
1 sectoid commander

as you can see its more than 10 aliens, but only 5 alien ranks

tip: if your containment is full
start research on alien than IMMEDIATELY abort it
one alien is removed from containment
