Perhaps if team finds base's vent and feed it with FAE until its clogged. Or transmit 100 MW at radio frequencies down there. Though both can be blocked, of course.
I think that late on in the game you should be able to develop ways of weakening alien base before your assulate on them

Bombardment causing random damage to the base facilities, the occupants and equipment inside. So while you bombard the base you might be weakening or even killing defenders you are also destroying objects you would normally collect at the end of the mission and be able to sell off. Also bombardment would require use of ammunition so they might have to reutrn to base to re-arm with more ammo if you want to sustain bombardment, and of course every ammo and fuel used costs you money.
You always reach certain point though where further bombardment can do no further damage- perhaps user jsut gets a message "There's nothing more we can damage right now, sir". And this level depends on your weapont echnology (so later in the game with better weapons you can do more damage to a base)
This is also sort of like in Apocalypse where you can attack faction buildings which causes them to lose alot of $$$ and that building might just send up some fighters to try and stop you. Man that was a really cool feature in Apocalypse. They really thought that game through really well

Other uses: e.g. very large UFO was forced to emergency landing, but you think - no, for this low-tech team it's still too hard to raid without extra pair of truck-sized holes... so you just shoot a little instead of carrying spared ammo back to base.
